PROTOTYPE 2: The Deadly Flash is the second game to the .hack//Prequel Project and the direct sequel to its first game which take a place three years after, which presents the most important events in history known as Deadly Flash Incident which become the main event set to the second game.
The story continues on Edward Brooks, after the event of the first game he decides to make a low profile with his wife and his son, but one day dragging back to his old activities with NCS, who is known after three years as WNC (The World Network Commission) asking for cooperation to capturing the highest wanted hackers who're the programmer behind murdering thousands of people known as The Deadly Flash, which named as Yuri Kaczynski Seto.

Synopsis[]
Three years after the first game event, the IWC (The Intelligent World Commission) has announced their closure, with including the founder of its company has been arrested for multiple harassments, multiple corruption account, and delivering spread virus software for self-promotion.
Edward Brook, the former employees from ATLIMIT Corporation to settle down his life to spend time with his family and gained his new life, only just stay for three years that he been asked cooperation from the new leader of WNC (World Network Commission) once as NCS, Relena Northstein to capture the monstrous and the most dangerous creator of the murderous virus known Deadly Virus and its programmer, Yuri Kaczynski Seto.
Thus he went to involved in Yuri connection who trying to bring calamity and salvation to the world by killing several peoples who become a victim to its virus,
The battle to capturing Seto will be much harder than he expected, including CyberConnect Corporation who has attachment involvement with Yuri Seto as he's been entered into his mind game. He needs to find Yuri Seto and put a stop the Deadly Virus keep taking the life of innocence, thus he had no choice but to play along with Yuri's own game.
